KeywordTRAX scored lower due to the JavaScript menu system. The original menu system design used CSS sliding doors, but I didn’t have time to fully debug it so I went with what was natural and easy to implement at the time.

Will this tool help with your SEO? This is a good question since the tool tends to weight factors such as web standards and semantic structure into SEO optimization analysis. I’m not clear if those factors are highly rated by most search engines except for perhaps MSN. Search engines do a very good job of extracting the content regardless of the design.
Compliance to web standards and basic HTML semantic structure provides a cleaner design, which will cost less in the long run to maintain. So you should abide by what SEO Analyzer is telling you when your web page is out of compliance.
